As we get closer to departure, you might want to use the weekly forecasts from the Japan Meteorological Agency.
As a general summary, one would expect warm temperatures (upper 60's for lows, upper 70's to low 80's for highs in Tokyo and Kyoto, and mid 50's to mid 70's in Takayama).
June is a rainy month, especially in Kyoto, so a collapsible umbrella and / or a jacket with a hood are likely to come in handy.
